Porque eles eram supostamente:
Charged by Prince Rhaegar to protect his paramour Lyanna Stark and their child, Jon "Probably a Targaryen" Snow. Rhaegar was obsessed with an old prophecy of a prince that was promised and he may have believed that Jon was that prince, who shall be born with the Song of Ice and fire. Rhaegar thought of the child's security as imperative not just for the Targaryens but for whole humanity.
Mudança de regime
Isto é o que aconteceu na Torre:

“Our knees do not bend easily,” said Ser Arthur Dayne.
“Ser Willem Darry is fled to Dragonstone, with your queen and Prince Viserys. I thought you might have sailed with him.”
“Ser Willem is a good man and true,” said Ser Oswell.
“But not of the Kingsguard,” Ser Gerold pointed out. “The Kingsguard does not flee.”
“Then or now,” said Ser Arthur. He donned his helm.
“We swore a vow,” explained old Ser Gerold.
Ned’s wraiths moved up beside him, with shadow swords in hand. They were seven against three.
“And now it begins,” said Ser Arthur Dayne, the Sword of the Morning. He unsheathed Dawn and held it with both hands. The blade was pale as milkglass, alive with light.
“No,” Ned said with sadness in his voice. “Now it ends.”
Você pode observar neste diálogo:
- A Guarda Real se recusa a se referir a Robert como Rei e o chama de usurpador.
- Eles professam lealdade a Aerys até então.
- Eles se recusam a dobrar os joelhos para Robert, apesar de quase todo o reino fazer isso.

Por que Selmy fez isso?
Selmy fez isso por causa de seus próprios sentimentos. Ele sabia o que era Aerys e Robert lhe pareceu um homem melhor. No entanto, ele mais tarde se arrependeu desses sentimentos depois da vida, quando viu Robert se tornar o que ele se tornou.
Robert valorizou o caráter e o cavalheirismo. De Eddard XII em AGOT:

But when he took the cloak that the White Bull had draped about my shoulders, and sent men to kill me that selfsame day, it was as though he'd ripped a caul off my eyes. That was when I knew I must find my true king, and die in his service—"
Lyanna não estava em perigo
Isso é verdade. Mas Jon seria. Eles estavam lutando pelo Dragão dentro do ventre de Lyanna, principalmente, não pela própria Lyanna.
Rhaegar pode ter sabido que o primeiro ato dos rebeldes será eliminar todos os pretendentes em potencial da Casa Real se eles esperassem estabilizar o governo de Robert. Assim, percebendo um perigo para o feto, ele pode ter deixado a Guarda Real para trás.Que ordens ele deu? Por que ele fez isso? Nós não sabemos. GRRM falou sobre isso em correspondência com um fã :

This, so says the general consensus us little Jon Snow, who is Lyanna's and Rhaegar's. No sense denying this ;) However, what are the Kingsguards doing fighting Eddard? Eddard would never hurt Lyanna, nor her child. The little one would be safe with Eddard as well, him being a close relative. So I ask you, was there someone else with Lyanna and Jon?
A: You'll need to wait for future books to find out more about the Tower of Joy and what happened there, I fear.
I might mention, though, that Ned's account, which you refer to, was in the context of a dream... and a fever dream at that. Our dreams are not always literal.
Q: Also, did the Kingsguards know what was in the Tower?
A: Certainly.
